I have the engine cover off, so like an idiot I pulled on the shift shaft mechanism on my 89 kdx200, not realizing what i did until it was to late. I did not pull it all the way out, just about a half an inch. Should I replace the seal now? The manual talks about a seal guide, is that needed?

If you have pulled it in past the seal, put a big glob of grease inside the seal, then slowly slide it back.

The seal guide is the best way, but you are usually OK without it. If I was a dealer making money off someone, there is no way in he(CCM, CCM) I would do it without one. No way to take a chance at buying someone else a new one, but at home, I say go for it. I replaced mine without removing the shaft. I just pulled the old one off with a pipe spring puller and slid the new one over it. No leaks so far.

You should be fine.
The shaft INSIDE the seal should be clean, and should not harm the seal. There should have been enough gearbox lube on the shaft to protect that seal.
Don't worry your pretty little head about it.
