Will a 1998 cr125 fMf shorty silencer fit a 2000 cr125?

The above shows that 98 and 99 use the same part number but that changed in 2000.

checking FMF's website (which is very easy to do)

1998 part number is = 020206
2000 part number is = 020213

with out being able to compare the two side by side, I would say "no".

What if the bike already has a fmf gold series fatty pipe on it?

Most aftermarket companies design the pipes and silencers so that they can be changed out individually without having to do both. That means that it really doesn't matter what pipe it has on it as they will all/both end at the same spot with the same connection type.
