I have a 1995 KTM exc and the friction plates are very worn, some are even falling apart, my local shop doesn't have any in stock and they cost a small fortune. So I was wondering would it work if I installed some friction plates for a mid 90's yz. I have compared them and the are the same size and fit perfectly, so does anyone know if this will cause any harm?

try them out if they fit, but be cautious with them. Also be aware that if they mess up the clutch basket, its going to cost yet another small fortune to replace the clutch basket on that bike.

If you plan on keeping this bike for much time to come be aware that oem's are only required to keep parts available for 10 years... so if a 96 clutch is different than a 95's... your models clutch may become scarce in the near future.
