Well I have a KTM 250 EXC 2-stroker. Now I have the manual and it says put 15w50 motorex 4t topspeed or something like that. What I dont get is, why would you put 4 stroke engine oil into your tranny?

Because many 4-stroke motorcycle engines share the crankcase and transmission oil. So, 4-stroke motorcycle oils are well suited for use in transmissions as well as crankcases. 2-stroke oils (for the crankcase and piston) are meant to be mixed with gas and burned and don't work so well in transmissions.
