Hi, im doing the top end on my KDX 220. I have cleaned it all
and I was wondering what is the best method to prepare my cylinder. There is some glazing and streaks but no scratches
or gouges. I heard scotch brite works but I don't see how it
can work the tough nikasil coating since it takes lots of effort even on the aluminum mating surfaces. Any advice would be great, thanks.

I don't understand the question. What do you mean by "prepare"?. All you can really do for a plated cylinder is clean it up or have it replated. The scotch brite pad is just for cleaning the surface. You are not trying to hone it with scotch brite, that would just be silly.

Yeah, the scotch brite pad should take off any glazing, muriatic acid will help too. If the crosshatching is gone the scotchbrite pad will do nothing for that.

Just give it a hefty scrub down.
