I just rebuilt my top end about two weeks ago and now I'm having problems with my bike breaking up around mid rpm range and higher.  It wasn't doing this before the rebuild and the strange thing is that it is doing it more in lower gears when I'm accelerating hard, and when I get it rapped out in 4th and 5th it seems to run just fine and doesn't do it any longer.  I had a worn out spark plug cap and thought that was the problem because it was really loose so I figured the vibration was causing there to be a bad connection, but it is still doing it and I don't really know what else I should be looking for.  I quickly glanced at my reeds when I was doing the rebuild and they looked good, but honestly I didn't look them over really well.  I don't think that could be the issue though because I think it would do it regardless of what gear I was in.  Also, it doesn't do it all the time.  Sometimes it runs clean, but more often it doesn't.  Any other ideas?
