I have bought 2 fcr carbs and i'm bit confused now. One of them has choke in upper hole and hot start under it and other has hot start in upper hole... Why is so and which one is correct ?

crf 250 r in showroom has choke under hotstart and this makes sense because choke must get fuel from bowl below while hot start only lets air bypass the slide

different versions for different brands will have the hotstart and plunger at different locations and angles.

I've never saw a hotstart on the bottom hole. But then again i've not seen everything. Give carb parts warehouse a call they can tell you for sure.
