Did you check exhaust valves when you had your cylinder off?? I lost the top 1/4 of RPMs on my 88 RM 250 because the exhaust valves were stuck closed and not oppening for enough backflow during higher rpm's.. Exhaust valves should be checked/cleaned every year or so depending on the amount of riding you do.

Also, pull your flywheel off and check the woodruff key, this could be damaged causing your loss of powerband. If this key is in fact damaged, your timing will be thrown off and won't let the bike get in powerband.. I have had that problem MANY times on my bike. Its a cheap fix too, probably about $2.
