I was planning on sanding and polishing the rough finish off the outside of the cylinder, but a friend of mine mentioned that this could affect heat dispersion and strength. Does anyone know anything about this?

If it is a water cooled bike then it would probably not affect it much if at all.

If you are talking about a air cooled bike with fins, then yes. The roughness on a fin gives the fin more surface area and allows it to cool better. Polishing the fins will decrease the ability of the fin to cool.

If you have a polish shop do the work, you will have more of a problem with distortion in the cylinder. We polish lots of engines, and they all must be honed afterwards. Lots of heat is generated during the process. So, if you need cyl work done, do it after the polish.
