Question about flap 2001 cr250 flap valve shaft

So I'm putting the power valve back together on my 01 cr250 and I notice that the flap valve shaft goes through the flap valve no question, but it doesn't feel like it goes into any hole on the other side of the exhaust port. Is this the way it is supposed to be. The shaft sticks out almost to where the power valve cover meets the side of the cylinder. I looked at the inside of the cover and I saw some circular mark where I guess it holds the valve shaft in so maybe I do have it in right. I hope someone can tell me if this is how it's supposed to be.

It's hard to remember what all of that stuff looks like without having it in front of me. Your best bet is to find somebody that can look at it or get a manual. I am pretty sure that it is wrong from what you describe. I think there are two shafts, one for the center valve to pivot on and another that runs through the slot in the center valve and through both sub valves. Do you have the shafts in the right spot? Could they be switched?
