In the process of performing the compression valve mod I learned about here, I serviced the forks on my 04 KDX200 and was quite surprised to discover the upper guide bushings on both forks had almost all the teflon worn off one side of the bushing. Is this common? Is it related to the amount of flex inherent in the KDX forks?

The tubes weren't scratched or damaged, but I'm puzzled about this. I've serviced a lot of forks and never seen bushings damaged like this before. Any comments?

Yes... the KDX forks flex quite a bit causing those bushing to wear at a fast rate. Not a whole lot you can do about it except change to stiffer forks.
