I'm getting a little water in my oil. 91 kdx200. Fresh topend with cometic headgasket. I'm not losing coolant, so I think it's puddle water. I don't leak any oil, so where can it get in? The rubber cap seems tight.
The oil seal around the clutch lever shaft leaks pretty easily as well. Make sure you order both oil seals for the water pump. If the shaft is at all grooved then you need to replace it along with the bearing.

Thats where I would look first, especially if you have been riding through deeper water or washing with pressure washer... If its antifreeze you will see it when you drain it if you let the oil sit for a while, if so, then look at pump gaskets.
Its not to big of a deal but once it starts leaking the shaft is generally grooved as well. You can get a bushing machined to take up the slop and keep it from leaking with a new seal.
Could it leak thru the countershaft seal if you do deep water crossings? Recently there was a thread about replacing countershaft o-rings to stop tranny oil from leaking out. But if tranny oil can leak out, then I'd think that water can leak in, right? Here is the thread: http://www.dirtrider.net/forums3/showthread.php?t=77087
