I have a 1998 KX250 with a bad lower rod bearing. I have pulled the motor and removed the top end. My question is do I have to remove the clutch and everything to split the case or can I just remove all the bolts, split the case and replace the rod with the rod kit I have.

I don't remember if you have to remove the clutch, (its been about 6 years since I did the crank on my KX250) - but I think you do. Keep in mind that installing a rod kit requires some special tools (jig to keep everything lined up) and a press. While you have it apart, you might as well replace the main bearings and seals. I would highly recomend that you get a factory service manual before attempting this.

get the bolts out ,get the casing out with a puller and crank too then go to your dealer and get your crank unpinned and then make him put your rod and bearing kit in. now get the crank balanced and put back in your engine .
never hit the crank
