I have a '03 CR125 and want to switch to oversize bars. Pro-Tapers to be exact...Is there anything else besides the pair of clamps that are needed? any problems with using the stock steering stem?

You got it right, oversize bars, matching bar clamps, fatbar pad and that is all. Watch out for the bar clamps that are offset to the outside, the pads are tricky to get to fit.
