On my 98 yz125, the outer clutch cover has the puller going into it, with a bearing. There is a set bolt for the puller, but the gear down on the puller will not go through the bearing. Am i supposed to use some type of special tool to extract the puller rod and bearing at the same time?

My DR350 had a simiar setup. You should be able to just yank the entire thing straight up and out without any special tools. The bearing shouldn't be pressed in there that tightly. If you're still having problems, heat the case around the bearing with a propane torch. This will cause the case to expand slightly and soften any retaining compounds though there shouldn't be any in this application. Since you're replacing the bearing and seal you won't have to worry about damaging them.
